yea bro again i saw r46's logo like M at 6889 car i think
   BMT Subway: Queens and Manhattan Bound (J) / (Z) Skip-Stop train at Cleveland St. (R42 / R160)   The R42 (the last car) in this video had the same thing, idk why they didnt buff the old glue off and put a clean logo on it.......they had like what 20 years to do it lol,\.

Honestly , this is not a rare anomaly . There are tons of cars out there with the Old M Logo exposed , this includes all car classes except SIR r44s and R142s - R160s. Infact i saw an Old M Logo on a R68a B train this morning during my commute.

maby you can code in the rail gap. just remember to raise the front end up to proper hight, you dont even need to move the door because its already too tall.

i think the sparking feature is coded into the route, but im not sure.

No, he will still have to implement the third rail gap feature on the route, both the route and the train need to have the third rail gap (Although only the train needs the spark feature IIRC) for it to be functional
